Default fender flares.

Do extended fenders make the wheel well any bigger? (Allowing for bigger tires) Or do they just come further out from the truck to stop debris from wider tires?

typically just the later and if anything they make the wheel well smaller because many times there is a little piece that over laps the lip of the fender.

Oh, I have stock fender flares on my truck and I was thinking you take those off and when you put new aftermarket ones on it made the wheel well bigger. (Like the stock ones might have had a bigger lip that over laps the fender.) I was looking at them on a website and it said you can get them to allow for bigger tires. I was thinking somehow that meant make a bigger wheel well somehow. They look bigger on trucks. Guess its just that they so wide. And I guess by them saying they allow for bigger tire they meant wider ones.

Yep, bigger means wider... Keeps rocks etc from kicking up and hitting the vehicle behind you...
