Well they can't. My 2000 F150 Triton has no spark plug wires but the 1997 does, I mentioned that because I've been told a 1997 transmission will work in my 2000 F150 but the 1997 is a E4OD and my 2000 is a 4r100. Reason I'm asking is I've got a good deal working on a 1997 F150 transmission but I'm hesitant on buying it because I'm confused on it being compatible with my truck? Any idea's?

The way I look at these trucks is in the year range of 97-03 there are two year ranges- 97-98, and 99-03. They changed the front end in 99. Some of these trucks have coil packs and some don't, but I don't know what years that happened or if it is just scattered.
Also your 2000 should have spark plug wires.

All 5.4's had Coil on Plugs. 4.6's between 97-2000 Had plug wires. All 4.6's from 2001-2003 had COP's
Also the 97 that you think the trans will work from it wont. For one if it has plug wires its a 4.6. Which has a 4R70W. If your truck has a 5.4 and you have a 4R100, you are stuck needing a 4r100.
