I have no experience with this problem in OBD II trucks, so I'm not sure what is causing the codes and without the actual code numbers even harder to tell.
I would drop the tranny pan and drain it as well as the torque convertor, See how it reacts after that.
As for the engine, I would get some more advice. Though if it is running fine, I would pull of all the air intake and dry things out, add new air filter, pull neg battery cable to reset computer and see if it will clear the code.

Hope it all works out...

Water in the Trans.? Were you parked in this puddle?? i have driven my 05 2WD screw i used to have through water to the top of the tires and did not even think twice about it.The roads were flooded because of a hurricane and not one issue...

...... if there is water in the motor and the trans... and you are driving it around.......i would say everything is going to be junk.... if you get any water in your oil...it will be white milky... if you "think" you have water in your oil.......Change it...when you pull the plug ...you will DEFINATLY know if you have water in your oil....

are you still driving this truck??... if you are and think you have water in either... i would stop..

if you got water in any of them...motor or tranny...i would also wory about your rear end...

Change your oil and filter, transimission fluid filter, and air filter. Dont go to the dealer. Have you ever changed your oil?
