Default Vinyl Tonneau Holes

I had holes up by the cab in the cover when I bought the truck. They look like a pencil was stuck through and about 1/4" in diameter. I figured I'd just patch them. Anyway, I took the cover off and folded it when I realized the holes are from the threaded rod on the rear hold down locks. They stick right out and push against the cover when folded. Is this normal?

I tried to push them flat but wouldn't go. I think the rod is bent or just tight from rust at the joint. Thanks.
