Default 2004 F150 showing multiple codes need help!!!

My 04 F150 5.4l 3V is giving me these three codes P0011, P0012, and P0340. I know what they all mean so I dont need an explanation of them. Let me start off with the whole story, well more like a novel, behind the truck just in case there might be something else. First one day me and the wifey were heading to town I turn on to another road I gave it gas since I pulled out in front of someone that I didnt see cause of a curve. Well the truck down shifts and caused the engine to rev up to about 4500 to 5500 rpm and the next thing there is a loud BANG well CEL came on blinking so i pull over turn the engine off and open hood to see if theres a hole somewhere. restart it and its making a very loud hissing. well my mechanic's shop was only about 4 miles away so i decided to limb it in. Later that week I stop by there to see if he had figured out what happen he said a lot of codes (dont know which ones i never asked) he did say PCV valve and misfire on 1. well he further did some investigating and found a hole in the piston (pulled plug to do compression test and it was beat to hell in back) so he called around and found out how much a engine was and talked to me to see wat i wanted to do seeing it would cost me about $5000 to do a engine swap. So after about a month of research and thinking I decided to pick the truck up and take back home to my shop and pull the engine myself. well a week after I got it home The engine was pulled torn down just enough to see what the damage was. After i pulled bank 1 valve cover i could see one of the intake valves missing, the cam lobe for that valve was scored badly. Well I then pull head to see what else happened other than the hole in #1 piston. The heads combustion chamber looked like a air chisel hit it. So after figuring out what I should do next and some more research I decided to just replace the damaged parts. Other than my time I had the engine out and back in for about $1000. When I first started the engine it ran really good after a lil while of just idling and revving it a lil here and there it wanted to run really rough well the CEL finally came on. So i checked it and had multiple codes lean on one side rich on the other also the p0340 and some other timing codes such as the P0012 well replaced the cps and VCT solenoid on bank 1 and it took care of every code i had at the time. Now all i get is the p0011 and i was wondering if the VCT i replaced was even bad so i took the one out bank 2 and put the one from bank 1 in and it gave me some codes so i knew then it was bad so i then put the new one that i had in bank1 in the bank2 side and the good old one that was originally in bank2 in bank1 and i still got the p0011. so i then troubleshooted everything else i could thats associated with it and all checked out fine. (I didnt check wiring harness for shorts). Well now once in a blue moon i will be driving it and it starts run rough and knocks I stop turn engine off and restart and it run fine and this is when i get the other 2 codes p0012 and p0340. I really need some help here its really giving me a headache and im looking to sell it soon as i can seeing we already replaced it with another ride. I am thinking my previous problem caused something in PCM to malfunction or the wiring harness needs replacing cause it seems to be an electrical issue thanks for your input and sorry for the novel.

Did you pull the oil pan? If so did you see any chunks of black plastic clogging the pick up on the oil pump?

Yeah I had to pull it to replace the rod and piston and all it had was pieces of the piston. I have been doin research and people say it could be sludge but it didnt have any when I tore it down. I replaced phasers and timing chain and guides and its time right my buddy is a tech at the Ford house so he got me a copy of the service manual.
