Any luck yet? The "04 reading codes" post down below seems similar to your problem.

Nah man. Still shakes at idle and when stopped.

I had this same problem, and tried most of these fixes but the only thing that fixed it was doing the gotts mod surprisingly enough

Does it shake while the engine is cold or only when its warmed up or both?

Also it happens mostly when I drive the truck a little while and then I stop at a light or stop somewhere and leave the truck running it'll make the seats shake

Have u tried running 5/30 oil? My truck had an awful engine shake when coming to a stop or when idling when the truck would warm up in the summer months and also on extended winter drives. I replaced all the bolt on items and didn't solve. Before I torn into the motor I decided to run a heavier oil and see if that corrected it. And it did. Actually runs better. Its quieter and idles like a top. Try the oil before u go any further. You might be surprised.

I'm already running the motorcraft 5w30 semi synthetic oil in it. I did notice that the truck runs much quieter but it didn't do anything for the shaking.

Seems like the motor and trans mounts are the only things you haven't tried... any reason not to try that?

I've got a shake once warm and at idle, goes away when I rev it, and I've got 143k on the clock... I'm thinking the mounts seem like a reasonable possibility
