Default Rough idle, P0340, issues etc 04 F150 SCrew 5.4l 3v

Ok, hoping for some clarification and advice. I've got an 04 F150 SCrew 5.4l 3v triton giving me the business. Replaced VCT solenoid on bank 1 (passenger), cleared codes and pull Cam sensors, cleaned, oiled and reinstalled. Using simple OBDII scanner. What do all the values mean in the freeze frame and is there information here that would be important for me to understand what else is needed? Loud tapping noise now, intermittent rough idle, all after Vct switch. Help?!
Pending DTC

Default More pics - inside valve cover, etc

Here are some pics I took through various openings inside the valve cover
Looking through the VCT solenoid opening (solenoid removed)

Default Why I changed the VCT solenoid

First MIL I got was
P0340 and P0012
Along with engine noise and rough idling. Even a few stalls.
I unplugged VCT solenoids and idle was normal and less noise for a short period of time. Then I got hit with these:

Stored Codes:
P0010 - A Camshaft Position Actuator Circuit / Open Bank 1 (because solenoid was unplugged)
P0012 - A Camshaft Position Timing Over-Retarded Bank 1
P0020 - A Camshaft Position Actuator Circuit / Open Bank 2 (because solenoid was unplugged)
P0340 - Camshaft Position Sensor A Circuit Bank 1 or Single Sensor

And these Pending codes:
P0303 - Cylinder 3 Misfire Detected
P0316 - Engine Misfire Detected on Startup (First 1000 Revolutions)
P000E - Fuel Volume Regulator Control Exceeded Learning Limit

Cleared all these, replaced VCT solenoid bank 1, and now after a short test-drive showing these codes, loud engine noise (knock?)
Stored: P0340
Pending: P0012

Default Maybe this has something to do with it?

i took a picture inside each bank through the cam sensor hole. First picture is bank 1 (passenger), second picture is bank 2 (driver). Shouldn't they essentially mirror each other?
CPS hole bank 1 (passenger side)
CPS hole bank 2 (driver side)

It's not showing misfire which would be a coil pack. But I just got my truck timed and was idle ing rough and I found a cracked vacuum line along with codes 345 and 449 my timings off a little bit but it drives ok.

how much was to get your truck timed? I'm wondering if mine skipped a tooth and if it can be re-timed and possibly solve the problem now that I've replaced the faulty solenoid.

I retimed it myself. But it's not cheap. It's possible to do it without removing the front cover but it's complicated. .its a lot of hours to pull the front cover probly 7 to $900 I would guess.
