tareed94 makes an interesting suggestion.

My suggestion is, go to an automotive paint supplier. Tell them you want an epoxy filler for those holes. It'll probably come in a two part tube with a self mixing nozzle. Ask if you can borrow their application gun if necessary.

Countersink the surface with a 24 grit grinding disc. The countersunk hole should be 1/16" to 1/8" deep and about the size of a quarter across.
Put a piece of tape across the back of the hole and with the side of the bedside facing up (you'll have to take the bedside back off the bed) fill the holes.
Follow the instructions on the tube of filler, or if there aren't instructions on the tube, ask the paint store to photocopy the pages from their book.
Once the filler has dried, sand the surface smooth. Fill any imperfections with your favorite body filler. Sand, prime & paint.
