If it's a flowmaster (or any other brand for that matter), I went through two in a span of two years. You need a stainless system if you live in a place that gets rain, snow, and therefore salt on the roads.

If it's the stock exhaust, it's getting old and should be expected that it will rust out over time.

That shouldn't be a fuel related issue as much as it would be a weather dependent issue.
