Weird, my '02 takes 4 qts, my BIL '04 took 5 (but maybe he was low to start out with?).

Doesn't help in the way of changing the transmissions filter though.
What you have to ask is this: do you change your engine oil filter, but leave the old oil filter intact? Treat the transmission the same. Drop its pan and change the filter too.

My concern wasn't so much the filter, as Ford says you don't really have to change it. My issue is all the crud on the bottom of that pan and the magnet that I want to get out.

I changed my filter and put too much fluid back in. I only used the pump to get the excess fluid out. I always change my filter when dropping the pan.
