Moonroof Won't Close- NOT Motor/NOT Broken Rail
I have a 2008 F150 King Ranch. I have swapped out the map light Assembly. Everytime the glass will open, but no power when closing the traditional way. I can do the recalibration by holding the open button until it makes a click, then press the open button holding again until it closes all the way. It just won't close using the close button. Note that this button was replaced when the new assembly was replaced. At a total loss here. Can't find anyone that has had a similar issue. I have also tried swapping a couple of relays (R02).

Did you have the roof problem first, and then swapped the map light assembly in attempt to fix roof? Or did roof problems start as a result of map light swap?
have you tried putting the old roof switch in the new light assembly?
and/or tried putting new switch in old light assembly?
I’m sure Others will come along with better MM tests to isolate problem, but thought you might be able to try above with the parts you already have on hand.
Pleasr post updates/solution when you find them.

You must have a drawing of circuit , share it and we will look at it . Does it have a printed circuit board ? Are the relays in the ceiling ? I have one but you seem to know a lot about it .

Ok, so the original assembly worked when I got it. Then it started failing with this problem. I replaced the whole assembly with another one from Ebay. This is the only place you can get one. Ford does not make it anymore, and there is not an aftermarket part for my particular one. The same problem still existed with the new assembly.
