I had the same issue. It was the shocks. The rubber grommets had worn away. From the outside they looked good but the center was bad. Try that especially if you have the rough country 2.0 like i do.

Some year trucks also have a vibration damper on the rear frame. Those have loosened and made noise like you're describing.

What would make the tailgate rattle tho ?

IN my F150, I had new shocks, struts, sway bar bushings installed, then it began clunking over bumps, but sounded like it was in the rear. Turns out, and this sounds crazy, the right side sway bar bushing was defective, and the sway bar was clunking, but the noise was reverberating down the frame and coming out the right rear! It took 4 days and 4 of the shops mechanics to find this.
