2007 4.6 f-150 missfire issues. Help?

2007 4.6 f-150 missfire issues. Help?

P0301 and 0303 (cyl 1 and 3 missfire)
Truck ran fine Friday, parked it till Sunday afternoon.
Started it up and it was shaking, finally threw a code of P0301
Drove it home from Centerville Tx (175ish miles). Ran like **** for the 1st 20 minutes, after that it drove fine. Started it this morning for work and same thing. Half way to work ran fine. Same thing on the way home.
Throwing a P0303 as well now.
Changed out both coils. and # 1 spark plug. Same thing.
Last year I had a similar issue with #1 and maybe #3 where I replaced the plugs and coils and it was all gravy....
