So I got everything reassembled and together. It started first crank without any leaks or weird noises. I let it idle until it warmed up in my shop (20-25 minutes). Drove it home(15 miles), taking it easy to let the PCM relearn the shift points and fuel mapping. So far everything is good, no leaks, the misfire and rough idle is gone, no codes or CEL. Putting it back together was relatively easy but I did have everything marked and sorted. The most annoying part for me was the water pump...the one tool I didn't have was the fan/pulley holder tool so I had to pull the water pump and fan as 1 piece and Ford made the pulley just small enough where access to the lower bolt is almost impossible...but an 1/8 of a turn at a time and 20-30 minutes later I finally got the lower bolt tight.
The valve cover gaskets are a little tricky at first....the smallest flat blade screwdriver you have will help alot.
