Stock system in my STX is spectacularly bad. I was going to try and get by with it for a while but my wife and I did a weekend trip today and it was too bad for words. The unit itself is not so bad, but the speakers are over-driven, can't handle the lows, can't handle highs. Turn it up at all and it sounds like you are listening to music played on headphones on the other end of a cardboard tube.
Definitely installing new head unit and sub, debating on whether to replace the stock speakers with same 6x8s, change to 5s, or put in component 5s... depending on how amorous I get with it, I may also put in an amp for the interior speakers... Space will be a consideration too.

To add the OEM Sony you'll need wiring harnesses, two amps (one integrated into the sub enclosure), new A-pillars, all four door speakers. I highly doubt you'll be able to do it for "much cheaper" than the dealer sells it for.

I put Infinity Kappa 6x8 Components up front and 6x8 Coax's in the rear, powered off of a Kappa four amp at 125 x 4 @ 4ohms. I kept the stock head unit and purchased a Metra Bt-5520 harness (so you don't have to cut into the stock harness for speaker outs) and nice 4 channel line out converter. My set-up retail would run about $1000 (got it for less then half through a friend's son that got me a great hook up on equipment shipped right from Infinity)
My system screams! At half volume it sounds louder then a rock concert in the front row. I have my gains set so that the bass clipping from the stock head unit doesn't come into play if I want to turn it up.
Looking back I wish I had gotten the Kappa five amp to run a 10" sub off of it as well. The part numbers of my speakers are in my signature.

It's OEM. $435 option but to add it to an existing truck would be WAY more expensive and frankly not likely worth it. Between buying new speakers, A-pillars, center tray and cover, sub, both amps, I'm betting Ford would destroy you. Not to mention I have no idea if it's all plug and play or not.
