With those kind of miles, it's probably in need of a timing set. I bet it needs new guides and or tensioners but you replace everything under the timing cover if you are going that far. But it could just be a VCT solenoid under the valve cover. Unplug them one at a time at the front of each valve cover and see if noise goes away. Much cheaper and easier fix than timing set. If it rattles briefly at cold startup, it's definitely timing chain set time as that indicates broken guides or leaking tensioner seals.

So I took it back to Ford and talked to the GM about it. I told him that if they were to fix the problem I would be willing to talk price. So they are going to get someone on it today or tomorrow and we will go from there.

Well done bro, glad you continued to pursue it. As other users have said -- I'd try to find out specifically everything they fixed if they choose to do so. Ask for an itemized list of every piece of hardware they replaced. That way you'll know if they tried to band-aid it or really fixed the issue in its entirety. What's the info on your avatar rig?
My current truck is a 2003 Fx4 ext. cab with the 5.4, gotts mod, efans, tuned, x-piped Magnaflow exhaust, 3" PA body lift, Pioneer double din head unit, Rockford components, amp, and shallow mount sub, rough country steering stabilizer, 285/75r17 Toyo At2 tires, and ptm Fx4 wheels.
I'm sure I'm leaving some stuff out but what can you do? Lol
Nothing is wrong with it at all I just really think it's time to move to something new.
