Default pulsing vibration issue

just had installed a 2013 5.0 engine 122km's/70,000 miles in my 2011 work/crew....usual new plugs w/pump /belts exhaust Y pipe etc......upon driving there was a very slight vibration. (almost very non existent)
I soon realized as mileage went on, this vibration was @ every gear change @ about 1500 rpm's.....After driving for 2 weeks @ approx. 2-3000km's this vibration got a little worse but still kinda slight........ My ford trained mechanic thought @ first it was the exhaust pipe creating a harmonic vibration......He has adjusted the Y pipe & has made this vibration worse (I & he think).....& it also now has a steady in & out pulsating vibration & is pretty consistant @ all speeds....All mounts are good........Of course he has rechecked the exhaust....
Just seems to be getting worse as the mileage goes on..... He has checked the electronics & It also doesn't seem to be ignition etc. ..........any thoughts out there???????? Replies appreciated...!!

Possible drive shaft phasing if two piece, maybe a u-joint, transmission mount or something with the torque converter..........

Should add Canadian trk. @ 375,000km no real problems till engine swap........ 2 piece driveshaft change out last year (now all spicer components).... Things like axle /hanger bearings have all been checked & anything we could think of..........vibration started very very light as in no vibration. then was noticed after a couple days of driving (400/500 miles) & then I realized it was vibrating @ a certain rpm thru every gear.....Took it back after 1 week & mechanic figured it was the newer Y pipe creating a harmonic vibration which he adjusted....Upon leaving shop I noticed it was worse....Drove another few days, now vibration is pulsating constantly in & out from slight to moderate @ any speed (most noticeable @ 50 mph & over 65)....It is the pulsating that throws us into completely being dumfounded....

slight update..... vibration seems to be coming from the back of the truck although mechanic didn't think for sure we ordered a hanger bearing...he thinks it has a slight noise.....we also will be looking @ the slip shaft (for grease) also will add a grease fitting to it.......we find out Monday sometime??

Another update: mechanic changed out the hanger bearing Monday pm. A gamble but he felt it had a slight noise to it.........No luck, slight vibration pulsing in & out still there! Tuesday he called & said he felt vibration is a touch more now & basically this vibration is coming from the rear axle....History is this rear end was changed out for a used one @ 230,000 km (Cdn. Trk.) for ratio purposes) It now has 375,000 km....Long story short he wanted to replace the bearings in this axle (total cost could be in the $2000.00 range)....I said no, then ordered another used axle assembly with 120,000 km (65,000 miles) which I can buy wholesale....... total cost with labour will be around $1300.00....
The real thing I have learned driving these newer trucks (remember multiple trks) they are very hard to figure out the cause of any vibrations come & where they come from??
I have changed spark plugs & fixed vibration issues, same with drive shafts, clutch paks etc.
Forget the tire balances I've done......If no more updates....problem is solved!! We will definetly know Thursday pm....
