I have a Sterling Gray 2013 Lariat 3.5 EB SuperCrew that I bought from a Honda dealer in December to replace my 2008 5.4 SuperCrew Lariat that died in a T-Bone accident. This truck is the most rust-free vehicle I have ever owned!......except for the rooftop rain channels. It is strange that the rust formed there and nowhere under the truck, etc. I think it was a production defect in the way the truck was rustproof-dipped. But Ford refuses to have the defect corrected. The Honda dealer will now repair the roof of my Ford. That makes me embarrassed to be a Ford man after I have owned 18 Fords during my life.
(BTW-the lady ran a light at 50 mph and hit my passenger side squarely between the doors. Although my truck was knocked into another car and was totaled, you could still open and close both passenger doors normally! That is why I drive a Ford truck!)

Ford dealer told me Ford would never repair the roof rain channel rust...but I called Ford and Ford did repair it at no cost. I am lucky and happy again. The other parts of the truck are very rust-free, so I think Ford agreed with me that this must have been a production goof.

Default Paint bubbles and rust on rain rails

I was told by Ford that my would would have been covered if it had occurred within the 3 year, 36,000 mile warranty. But mine was within the 5 year rust through warranty and therefore they covered it. You should be in fine shape.
I think they realized there was something wrong in production because there was not a speck of rust anywhere else on my truck...underneath, under the doors, fenders, etc.
