I had the same issue until I unpaired the phone and then re-paired. Voila, auto connect worked 100%.

My problem seemed to be a phone issue. I got an iphone a couple of years ago and at first it connected 99% of the time. I then upgraded to v6 and it only connected automatically about 20% of the time. Sebsequent upgrades never fixed the problem. I tried unpairing and re-pairing it. I never could get it to work like before. Same thing happen to a friend of mine with their explorer and an iphone.
Several months ago I replaced my iphone with the samsung s4 active. It is connecting 99% of the time automatically.

For those that have a Super Cab & power/programmable seats and with folks/kids that need to crawl back there, I found that programming the primary #1 seat program to my needs and programming #2 to move the seat all the way forward/tilted forward sure made it a lot easier for loading the back seat.

Interesting ... I've always just opened the back door. Never heard any complaints
