Just tried this and it saved me $75 and a trip to the stealership.
Main thing I noticed is to make sure you turn the key very fast. Also, the key fob I used is a little different than my original bi-directional. Tasca was the parts source for me.

I used the two-step programming procedure to program a new four-button key that I ordered off Amazon after enabling remote start on my truck. The dealer cut the key for free
Anyway, to program the fob:
1. Insert master key; make sure the door is open and the truck is unlocked
2. Turn to run and off 8 times, you will know it's 8 because the locks will cycle twice(lock-unlock two times)
3. within about 5 seconds, press a button on all the fobs you plan to use. The truck will let you know if accepts the fobs by locking and unlocking for each fob you press.
Now your fob is programmed
To program the key to your ignition you must have two original keys that came with you truck, or you'll have to go to a dealer:
1. Insert master key and turn to "run" and let it sit there for about 3 seconds.
2. Remove master and insert the second original key and turn to "run" for about three seconds.
3. Insert the new key and turn to "run" for about three seconds. The truck will let you know if it accepts it by locking-unlocking.
4. Use the new key to start the truck and you're done.
I tried this with three total keys. With the first two I thought I was doing something wrong. But then the 3rd key worked. The first two were dirt cheap on ebay. The 3rd one was from Keyless2Go on Amazon and worked like a charm
EDIT: this is not for a 2-way key(could be, but not sure), but this may still help somebody

You could also have tried page 83 of the user manual.

Im doing this write up cuz this drove me nuts trying to figure out and couldnt find much about it. This should work on other year F150's 09-up, I did it on a 2011 Ford F150 Lariat Limited. The unit is fords bi-directional plug and play remote starter ( yes this truck was factory equipped with a remote start as well, now I have 2, the 2 way has better range and its 2 way) part number BT4Z-19G364-A, Key fob part number 9G1J-15K601-AA. This unit was super easy to install, took about 10-15min to do and no dealer required (video on youtube that shows this install), only becasue truck came already equipped if yours didnt you will require dealer assistance. Any ways, point of all this, my starter key fob quit sending the 2 way confirmation and ford did warrant it and give me a new one how ever the programming instructions are vague to say the least so I am going to clarify for those that may be or become in the same situation.
1. Open your drivers door and enter truck, VERY IMPORTANT: DONT CLOSE THE DOOR.
2. Press and Hold brake pedal
3. Insert Key and Turn on then off 6 times, ending in the on position.( DO THIS AS FAST AS YOU CAN) the on position being the position right before start. If done correctly the horn will chirp 3 times fast (STILL HOLD THE BRAKE PEDDAL)
4. Press the start button on the new key fob durring the 3 chirps from the horn, very short window. The horn will chirp again when you do this.
5. Take foot off brake peddal and remove key, your done.
This is what worked for me, the key fob is a 2 button fob, one for start the other is a red panic/locator button. Hope this helps someone in the future.
