It was fuse 31.

I'd need to see the side profile of it to get a look at the fuse wire inside. Do you have a test light? Or a multimeter? I can tell you how to test it. Even better would be to take another 20amp micro fuse (borrow one from another location) and plug it in to see if your running lights work.

Fuse 45 is for your trailer stop and turn lights, since we know that circuit works try swapping fuses. If the trailer light problem swaps also we found your problem. If the problem stays identical we have further digging to do.

I had tested with my multimeter and have 11.78 volts at the running light prong on the hookup at rear, previously I didn't have any.

I haven't swapped, when I tested I tested brakes, signal, and running lights... I think we should be good, right?

Looks like it. It you have power at all 3 prongs you should have no issues

Is it ok to use that style of mini fuse in it or do I need to go get a ford minifuse

any style mini fuse will work, as long as the amperage is the same, but the micro fuse will sit flush
