It always amazes me that people think the many tens of millions of dollars Ford spent optimizing the engine tune for a balance of performance and reliability can be improved upon by some company renting a warehouse by the airport somewhere with a dyno and a few employees. They may be able to squeeze out some extra horsepower at some unuseful extreme of the power curve but there is a price to be paid elsewhere.
Having said that, I do hope the OP gets the problem resolved and it may have nothing at all to do with the tune.

You don't have to tell them there computer tells them right away if the CPU has been altered in any way(currently or in the past). I had my truck hooked up to there computer and it was the first thing he was looking for. He explained to me as we were driving w/computer connected all the checks he was running. It seems FORD is well aware of owner tinkering.

I am going to dealership friday. I just hope to God they find it. Its really annoying and the fact its a new truck makes me sick. it sound like the ac compresser kicking in but 5x as loud. But it does it ac on r off and back to back if I dont let off. This morning was the first time It happened as close together, I was getting on the Interstate and when I gave it part throttle it went tick a click tick... loud enough to hear over the ac and radio.... Their is a bridge I go over and I can get it to do it everytime...

I might waaaaay off base here...could it be the wastegate and e-bov?? Kinda of like of some of the people who have had the low voltage stuff going on. The other thing is, maybe vibration on a loose part---sounds more like something hitting something else to my ears.
I am amazed that no one has even offered an idea and would prefer to worry about "messing" with stuff....if that's the case pull of the leveling kits, tires, exhaust, and hula-hoop girl on the dash...I mean, really guys??
----Bayou, I haven't heard the noise on my 13' with about 7200miles (tuned since about 2500K. I do every so often hear the turbo bark if I make it do it.

Go 45, accelerate at about wot to 3300 rpm, back off...and sound of "errp errp" really quick....less than 1 second in sound.
So far I haven't heard anything odd on T3 and it's been for about 140-150 miles so far.

There is some really ignorant comments on this thread. If you have a good tune from a reputable company/tuner, your not going to have much more wear and tear on the engine than the stock tune. In fact many of us have data logged many of these tunes and most of them have less knock counts than the stock tune. So saying a tune is going to shorten the life of your engine is total BS.
Now the tranny, rearend ect, ya its probably a little harder on them, but not so much that its going to cause many more problems than normal. There are some that have put many many miles on their trucks with tunes, that have had zero issues. Ive put 7k tuned miles on mine and runs better than ever.
