i would rather install the amp under the passenger seat rather than behind the rear seats, if anything happens the rear seats dont fold down and you need to get to the amps fast your screwed

With a safe ground and power setup- after you tune to your amp to your liking, you should never have to touch it again.
I run 0 Gauge to my two 15" l7's. If I have a ground problem **** will spark.

No you should never have to touch it again you are right but anything can happen, the volt meter on the dash does not work at all so your alt could go out and you not know it and you keep jammin...next thing you know you battery it at 9 volts and your amp starts putting out smoke...this is a very highly unlikely situation, but i have seen stuff like this happen and worse before...i just wanna give you all scenarios before hand

Behind the backseat is perfectly fine, and more hidden. Theives can get to them, they are protected from stuff on the floor and peoples' feet, etc. Ziptie the plastic clips behind the seat since they are a PITA to deal with. That way next time you need to get to your amps you just have to unscrew the two 10mm bolts on the seatbelt tower. I can have the rear seat off and get to all my amps in about 30 seconds.

Had a hifonics zues amp a few years back in my 2001 expedition pushing 4 kicker L7 10's... I had 0 guage also and trust me.. Running that kinda power the amp will need some type of cooling.. The larger 45+amp fuses dont blow as easy and you risk starting a fire... I burnt up a $800 dollar amp..

I didn't see a capacitor on your list. Buy one, charge it, install it alongside the amp and forget about any alternator problems in the future. They mount easily and with the digital display screen they finish off the look (in my opinion) of a good clean stereo. I'd maybe even go 2 gauge wiring instead of 4 gauge for less interference and a better overall sound.
I like the MTX audio subs personally, decent price for great sound. Shop around for the highest output deck you can find. The fanciest decks are never the best for raw power output. I found Clarion to have the highest output a few years ago when I last shopped around but things change every year so do some research!
Just dont cheap out on the wiring!!

A capacitor is like a drycell battery, just an extra storage location for electricity. You can use one, however do not have to have one. Your amp you picked is looking to be rated 400 watts... So 400/13(13 volts)= 31 amps roughly max capacity. Your alternator is probably 100 amps or so... I did not check yours for sure. Now if you have A/C plus headlights drawing about 80 amps on your system, your about 11 amps short when your cranking your system hard. The really tell tale sign is ever see someones head lights going bright dim, bright dim, and so on. Then they pass you, you hear the bass speaker.. Notice when the base hits the lights go dim... Not enough juice for everything... So a capacitor acts like a quick charge device to store energy and reduce electrical current overdraw from the alternator.... Now as far as 0 Gauge no you dont need it and having 0 gauge will never effect the noise or no noise of any car stereo. Your amps draw determines the recommended wire 4 gauge here and 31 amps will never draw enough to cause any problem what so ever. And finally proper grounding is a must and you should never need to get to an amp thats properly installed quickly. If you place a fuse where it belongs and there is a problem the fuse will pop saving any risk of a fire. Proper grounding and not creating a loop ground are what makes it a proper system installation. I have 10 commandments of proper installation available to be read if you want them....

No deck or head unit is going to have a lot of power. Internal amplifiers on head units are very small and rarely do more than 4-8 watts RMS per channel unclipped (dont just read the box, its often a marketing scam). You want quality, crisp sound you need external amplification.

With 400 watts a cap wont be necessary.. UNLESS like you say.. a/c, lights, and speakers that pull more wattage than you can give.. If your lights dim at all dont hesitate to go get a cap or grab you a 200 amp alternator.. Just looked up a alternator and they are wanting 460 for it... I got my old one from the junk yard off a crown vic a few years back for the expedition...
