I didn't know they used different sources so I'm not sure about the nav/center channel but I've talked to etazeta about his set-up (2012 w/nav) and he seems pleased with results from utilizing the Jl Cleansweep.

He's tried a number of processors in his truck before, before going back to the Cleansweep.

Depends on where you want to mount your new amp will depend on if you should remove it. Good thing about not having Molex. They are hard to get a wire thru. Too bad you have a Factory NAV. If you went after market you would have the RCA preouts you need.

New amp will be located on the back cabin wall of a Screw. Remove it or keep it?

It's not difficult to run all new wiring, even with Molex connectors. (I had to bypass one Molex 'cause it was too full. But my solution worked fine.
