Default Radio programing

I just bought my 2007 Harley edition and I think the radio was replaced by the previous owner. Now the steering wheel audio controls don't work and the aux jack doesn't either. I read that the radio has to be programed to the truck. Is this the case? How is that done? As far as the aux jack, when I press the aux button on the radio, the only choices are SAT 1, SAT 2, and SAT 3. No line in. I'm not sure if something is wron or if this is just not available on this unit.
Any Info?

Is it an aftermarket radio or a Ford factory one?

Did the wiring harness from the old radio fit the new one? Nothing disconnected? Could possibly need to be programmed for your vehicle by Ford.
