Default Installed aftermarket amp/speakers, weird things happening

I have a 2016 F150 SCrew XLT with 302A package (large screen, 7 speaker, no nav, no Sony upgrade system). So, I had a JL Audio 5 channel amp installed along with subs and all speakers replaced (except front center). As part of the installation, they ran RCAs from the head unit back to the amp. Since the install, funny things happen:
1. When talking on the phone using hands-free, the sound is only heard through the center channel.
2. When using apple car play navigation, the stereo volume still softens, but the apple car play navigation directions are only heard through the rear door speakers.

Can anyone tell me why this is happening and how I may be able to have it fixed?

Not a 100% sure but when it comes to using your cell phone it goes to your center channel speaker when it goes for navigation it will go through the truck back doors that’s how my is. Sorry but I’m not sure if it’s something that you can change.
