I JUST installed a complete stereo system in my 2014 Ford F-150 SCREW. There's a large rubber conduit/grommet which all the wires run through from the underside of the dash into the cavity of the doors.
Here's a picture from a 2010 SCREW, which is probably identical to my 2014.

I pulled that rubber conduit off, slit off some of the electrical tape, fished my speaker wire through it (leaving ample room on both sides) and then reattached the rubber conduit.
You can see the guy in this picture drilled a hole in his body and siliconed the edges (meh).

Your assessment may not be entirely correct. Perhaps the 2013's are different, but I doubt it.

Unfortunately, I have the dreaded molex plugs. My plan is just to use the factory speaker wires into the door. I'll run new wire to the tweeters. Hoping the factory speaker wire is at least big enough to support the power I'll be pushing

No, lol, but I haven't seen a solution yet that I find acceptable. I guess I might come up with something once I get it apart and am able to look at it. Dodge made it easy on my 06 Ram by leaving a gap at each corner of the Molex just big enough to pass speaker wire through
