Rebuilt Motor but have Misfire Codes

Six months ago I had a rebuilt 5.4L installed in my truck by a reputable shop in Toronto. The owner told me to drive very calm (don't go over 100km/hr, no towing, etc) for the first 2-3 months. Do the oil changes diligently, first one after 1000km, and every 5000km after that.
In the beginning I had brutal gas mileage. The owner told me the computer has to re-calibrate and it will change. That seemed strange to me, but it was true. My gas mileage improved and seemed fine.
Also the check engine light would come on, then maybe the same day, or the next day, it would be gone. The shop said this is not a big deal, but if it comes on and stays on, then I should contact them.
It's been going on, going off for a number of months now.
I was due for another oil change, and in the last week or so I noticed when I turned the key, it turned over no problem but took a couple of 'seconds' to actually start. Today along with the oil change I had them find out what was triggering the check engine light.
It was PO300, PO316, and C1230.
PO316 is misfire on start up. Would this automatically trigger the PO300? Or are they two separate issues?
Is this related back to the shop and my rebuilt motor? They offer a 3yr, or 60,000km warranty.
They installed new spark plugs, and I had new exhaust and cats done with the whole engine job.
I don't know a ton about mechanics and any education I can receive that would help me communicate and deal with the shop, well I'd appreciate it.

The P300 And 316 could be tied together. The C1230 code is a rear wheel antilock brake circuit error. Best to check all connections to the abs sensor connection first. Visually inspect the related wiring harness and connectors. Check for damaged components and look for broken, bent, pushed out, or corroded connector's pins. Wish I could be of more help,but that would be my starting point.
