Default 97 4.6l misfire problem need help

I'm new to the forum and tried to search for this but didn't find my exact issue. I threw a rod about 6 months ago and finally decided to drop a used engine back in. She ran fine for about 2 weeks, then on my way to work this morning she started to sputter and the check engine light started blinking for about 2 miles then it stopped. I took it to autozone they pulled the code misfire on cylinder 6. I checked for vaccum leaks none were found. I switched coil packs to see if the one was bad but now it gave me a cylinder 5 misfire and its a lot worse. I am confused due to the fact that cylinder 5 and 6 seem to be on the same pack. Need some insight please I wouldn't think that both coil packs just went bad in the same day.
