Late 1970s Engines and Transmissions
Is there an online resource somewhere describing which engines are compatible with which transmissions for 1975-1979 F150s (and F100s)?
I'm specifically wondering which manual transmissions mate with a 360FE (bored 30 over to a 390). Currently has a C6 automatic.

All you have to do is get a bellhousing that fits the engine family. I think the 360 has the same bellhousing pattern as the diesels, but I'm not sure. What do you plan to do with the truck? There's a link near the bottom of this caption to adrianspeeder's transmission list:

There is no "best". Any working transmission will work with any engine, given the right connections (check Advance Adapters). How well it will work depends on how the truck will be used, and you don't seem to want to say how you plan to use this truck.

If you were restoring an old 76 supercab (2WD) from scratch, which engine and (manual) transmission would you go with?

I'd put in the newest, most-modern engine & automatic transmission (WITH all their wiring, features, & emissions) I could find at a reasonable price in a JY. Automatics are stronger & more-convenient than stickshifts. Newer engines are lighter & run better with more torque & less fuel than old engines. My '83 Bronco (my first conversion, about 20 years ago) still runs great on its '95 engine with over 800Kmi (no rebuild yet). My '94 CV runs great with its '00 engine & transmission. The '75 Bronco I built for a friend ~15 years ago was still running great with its '88 engine & transmission when it was resold a few months ago for ~$35K.
