Default 2nd Opinion on Transmission Issue

Been on here a few months ago getting some good advice. Basically over the summer I got my 08 Lariat into a lot of water and due to some military obligations had to drive it about 800 miles with water in the transmission. After going back and forth with Ford for a while they have finally decided that the torque converter is bad and possibly some issues with the clutches. I've flushed it quite a few times and its still shuddering and squeeking coming out of neutral and shifting into my last gear. Does this sound legitimate? My concern is that I've just got some clutch issues and maybe some bad seals and I dont really need to buy a $500 torque converter. But who knows. Thoughts?

You will not know till they pull the tranny...it could be AFU due to the water in it...
