Default 2000 lightning misfire

Hello all, I just recently rebuilt a 5.4 out of a 2000 lightning and went all in as far as the quality of parts in an attempt to keep the truck alive and well for years to come. It's lightly modified with intake exhaust pulleys and MAFS and was recently dyno tunes at 402 rwhp. After approximately 2k miles I decided to take her on a small road trip. An hour in at approximately 75mph the truck had a pretty nasty misfire that instantly cleared up with no CEL. I let off the throttle and everything seemed ok so I continued on, the truck progressively got worse to the point where I went down to 1800 rpm and limos into a pull off for a tow truck. During that time two codes popped p1309 and p0340. The truck still idles ok but continues to miss under even a slight load. This is my first modular engine and I'm terrified that I'm running into a cam phaser issue that I've read so much about, any feedback would be greatly appreciated

Your truck doesn't have cam phasers, that's 04 up 5.4 3-valve engine.
