Is it supposed to sit proud of the bed rail like that?

If you mean on top of, then yes. It sits slightly higher than the bed. The bed cover itself (not the rails) is what seals water out by sitting slightly on top.
Technically, it's going to lessen the effect, and life of both products, you would be as well using one, or the other LSP on the prepped surface for longevity at the very least. Col 845 is pretty old anyway, much nicer/better/easier products around these days.

I'm not a paid spokesperson (I'm not an unpaid one either), just someone who feels that the lower grilles on these trucks look like everyone went home early from Ford that day.
The bottom picture shows what I removed from my truck as well as what I didn't use from Five Star (six mounting rivets/screws are not pictured and I didn't use them). Having a black truck, I like the more mechanical/industrial look of having the honeycomb span the entire length without having the end sections covered solid. I would not have done this on a red truck, for example, but that's just me. The lower grille is two pieces held together by four plastic push retainer fasteners. Those four retainers push into place through existing holes. I separated them and you can see the backing lying on the blue mat. I used the four holes with M4 button head screws and nylon insert M4 nuts to secure the screws. Long thin fingers are your friends for this, as well as small needle nose pliers. The grille is powder coated stainless steel and it's flexible (the backing is a matte finish for contrast). So, I didn't tighten down the screws all the way, but let the bow of the grille push outward slightly. The M4 screws allow more play to manage the bow at the top of the grille, as the M5 & M6 screws restrict movement of the grille. YMMV. There is a slight bow at the top of the grille now, but you need to be two feet tall to notice. I'm a bit taller than that, so it isn't a problem for me. This is just the way I decided to go and I'm pleased with the result.
I put in the Console Vault - in the lower bench console. Took about 15 minutes, most of which was spent setting up the 4 pin combination and if I'd used a proper sized paper clip it would have been 10 minutes. It fits perfectly, and I'll have peace of mind when I store anything theft prone. And - - I got a sweet Father's day discount as well.
Yes it's set up for mpg and not performance. Different gears and a closed diff are next. Still destroys the road. 60 foots great even with the 3.15 gears. My neighbor has a 2018 XLT 3.5l and he's driven mine. Said it's not close.
