Maybe because it's a pickup truck? Most guys buy them to put dirty things into the bed, not to keep dirt out.
I'm sure you can hermetically seal your bed if you try hard enough, but this is not a factory flaw or a problem with the truck.

The roof sealer is likely standard seam sealer. It's typically applied after primer and before painting. The aluminum panels may require a new product if it's in direct contact with aluminum.
No one said it's a flaw. I use the **** out of my bed....that's why I bought a truck and it has a back rack. When I wash the bed out and throw my familys suitcases, sleeping bags, food, camping equipment l. I want the dirt,dust and rain to stay out. Not find its way in through water drains. Its actually quite messy in the rain when you have valuables in the bed. Hence why I said I have a tailgate seal. Not everyone use's their truck the same way.
Could seal the holes and then clean and seal the area around the leds from under the truck. Use some spray liner maybe. I'm sure someone will have a better product recommendation then liner. But its a start hopefully.

You may still be seeing the 'dust' from them prepping the bed for the spray in bedliner. I still get white 'color of truck' coming from my tailgate when it gets wet. Have 1500 miles on it. Its just whats left from them sanding the bed before spraying the bedliner.
