Obviously a tune voids the powertrain warranty even if there's just a remote chance the tune caused it. Ford is not going to do lab testing and a whole test series just to say with 90% certainty that the tune caused it. Every time there's an expensive and unusual warranty claim like a "blown" 3.5 EB with low mileage .... First thing they check is if someone messed with the engine or engine software.... And yes- the law protects aftermarket parts that serve same function as OEM parts. Installing a high performance tune and running the engine much harder than OEM software would allow is hardly covered under the law...
