I have a Bakflip F1 and also the undercover storage on the passenger side of the truck. I'm wondering if anyone has any ideas on how to buy or build something that I can secure groceries so it doesn't roll around all the way to the back!

You and I have the exact same setup. Mine simply has Ford logos on the tonneau, and swing case. I've been trying to figure that out myself. One thing I've done is to install the Ford bed divider in the BoxLink attachment points near the cab. I put things in there.

I would _really_ like to be able to do that. I've tried to come up with a way. Sadly, that isn't an option. If we remove the swing case each time (it pops right out -- no tools needed), the case's rear bracket will be in the way. See the attached picture. It has hinge pins, and a large flange for a padlock that pokes out.
The exposure on this picture shows the bed divider more clearly. That divider is a nice addition to the bed. Anything on the other side of the divider is out of public sight when I open the tailgate.

That's the best solution I've come up with so far. However, I may remove the swing case. Yesterday I ordered the
. With the underseat storage, and the partitioned area in front of the bed divider the swing case starts to feel redundant. I'm not committed to doing that just yet. I like the swing case alot, and I haven't received the Du-ha organizer; it arrives tomorrow.
I have a ratcheting load bar that I bought from Harbor Freight for $20 and I bought a Rubbermaid container with a lid from Target that just fits under my cover. Works great for me and it all can come out in a matter of seconds if I need my whole bed.

Just got my new '16 (my first ever PU) and was wondering the same thing about storage in the back. Truck beds are great for carrying big stuff, not so much smaller things. Don't really want to spend a couple grand on a storage/drawer system or a big tool box.
Some random thoughts I had were...
... make or buy dividers and use storage containers/boxes. (like Shake&Bake and/or moguy1973)
... make my own 6" deep sub floor with tops that come off. That way you could section it off, store stuff underneath out of sight or pull the top up and put deeper boxes in which keeps them from sliding around.
...Another idea I got when rummaging around in my storage shed and seeing an unused trailer receiver basket type carrier was to mount it either inside the bed or on top of the rails above the tonneau cover just behind the cab. Those things are fairly cheap now and come in aluminum and so are light weight. The idea would be to remove the receiver insert and just use the basket like a roof rack only not on the roof. You could connect a number of them side to side either crossways or long ways inside your bed, or on top of it. I personally don't like anything sticking out into the slip stream, trucks get bad enough mileage as is, so it would best to be behind the cab and below the roof line.
...If you put them down inside the bed they are like dividers. On top of the bed they are like a safari rack. They have lots of places for straps and are deep enough for gas cans, boxes etc.
I haven't exactly decided what to do yet since my truck is only a week old.
I went with the Decked drawer system. 1100 shipped to your door. A bit of a pain to assemble, but works great. Waterproof with or without the bakflip too.
I used to use the Harbor Freight bar that sells for $20 or so, but I had two of them fail holding back a load. I went to a regular truck stop and got one that the semi truck drivers use in the trailers for $35 on sale I think. It has not failed holding back any load on me in the 5 years have owned it.
To hold grocery's in the back I use a plastic tote and the hold back bar up against the tail gate. Nothing slides around or moves no matter how hard I have to stop because of idiots.
Put it against the side of the box you have installed to the other side of the bed put the tote between it and the gate you are done
