I have had our BakFlip MX4 and Bak Industries BedRug installed for a couple months now and it is dry and clean like the truck of a car or rear cargo area of a SUV.
There are 2 dealers on here that will put you in each of them for far less money than what is advertised on the WWW!
One is Zach at Real Truck and the other is Luke at Truck Alterations.

I just got a leer xq used for 650 installed. You'll have to be patient and lucky to find the right top that fits and matches used.
I've had snugtops on other trucks. They arent "water proof" but are pretty water tight. I wouldn't store high end electronics back there long term, but I drive thru rain and snow with luggage back there and I've never had an issue.
Most carpet installers will sell you a 5x6 scrap for 5-20 bucks or just give it to you. It doesnt look as good as a bedrug, but it works and its easy to pull out and clean

"Waterproof" is never going to happen. A driving rainstorm is going to have some small leakage. Driving down a dirt road is going to show you how dirty gets in all around the tailgate and other areas.

This is what I did. I have since painted everything black except for the actual interior of the roll-out box which is white. It's surprisingly water proof and dust proof. Cost me a little more than $130 in materials.

Yes indeed I am. I'm loosing about 2.3 cubic feet of bed space on either side forward of the wheel wells, as well as the actual bed space volume taken up by the sliding box structure itself. It's useful for little things that you want to keep dry and have easy access to.
The nice thing about the system is it takes about 5 minutes slide out of the bed and place on some sawhorses when I don't need it.

Save the Manuals!
I have the MX4 Tri fold cover and its not 100% waterproof but its pretty close. There is a bit of dust and dirt that gets in as well but I think thats all coming from the bed seams and the tailgate gap. I do have Line-X in the bed but I would imagine a bedrug would be better for sealing all of the gaps.
