Does anyone know if the subwoofer can be set to turn on with the radio instead of when the vehicle unlocks?
I am using the factory subwoofer harness to power a powered subwoofer, as described in this thread. It works great, but occasionally I get a "pop" when I turn the key on and the audio comes on. I have checked all the grounds and they are rock solid. Investigating this pop led me to discover that the turn-on lead (pin 5 in Connector C3049 in the attached wiring diagram) in the factory subwoofer harness comes on when I unlock the truck. When the truck sits for a while, doors shut, the subwoofer shuts off and I can measure 0 volts on the turn-on wire . As soon as I unlock the truck, it goes to 6 volts and the subwoofer turns on. I haven't checked them yet but I suspect that the power points come on when the truck is unlocked too.
Using Forscan I have the following ACM settings:
727-01-01 set to Auxilary External Subwoofer
727-01-02 set to SuperCab with 7 Speakers & Kicker Sound

The problem is that the factory remote signal is 5-6V and your aftermarket amp is likely a 12V trigger.
If that's the problem this is how to fix it, its what I had to do in my Mustang. You need a 5V voltage regulator from Radio Shack, the part # is 7805 and the catalog # is 276-1770. To hook this up you need 3 pieces of wire. The regulator has 3 prongs on it input-ground-output. Solder a small length of wire to each lead and then tape or shrink wrap each one. Now take the regulator with the wires attached to the truck and you will hook up the ground to ground, the OUTPUT to the system remote lead(amp turn on) and the INPUT to the amp lead.
Actually hang on I'm wrong. My fix above is for the voltage going the opposite direction such as an aftermarket head unit with a 12v remote lead going into the factory 5v trigger amp. Are you running the factory head unit?

Yes, factory head unit. And the 6V is enough to turn it on. Some internet searching shows that these "pops" occur when the amp/subwoofer turn on before the head unit. So I had originally thought of putting in a delay module like the PAC TR-4, but that only has a delay of 1 or 2 seconds, which is not long enough - since the turn-on goes hot when I unlock the truck, by the time I get the door open, the sub is on.
The fact that the sub turns on when I unlock the truck leads me to think the solution is in the ACM or the BCM (726-39-01) somewhere. I will try the Sony settings that Livnitup suggested, but if they don't work, then I need to figure out how to get the sub to turn on with the radio, not the accessories. Could Ford be controlling power to the sub the same way as the accessory power points?

That's not going to work... if anything it is going to make his APIM complain that it cannot detect the Sony DSP over the CAN bus. Also his volume control would probably disappear.

You could try to do something similar to what I did on my Fusion...
