Yes, it comes through the speakers.
You can disable by hardwire using the methods in the thread linked by PaulZ.
I had mine disabled by giving a $20 to the tech at my dealership. It only took him a couple of minutes and is fully reversible.

I don’t understand why the designers are adding fake engine noise. Who’s asking for this?
Its bad enough that my mustang came with a tube from the intake but at least it’s sound generated by the engine. The stereo shouldn’t be producing fake engine sound.

The fake engine noise can be disabled with FORScan for free; that's what I did. And yes, it's stupid to force the stereo system to reproduce that crap; it cuts the fidelity of the music. Without it, it sounds like a normal V6, the way it should be, and without the annoying drone the fake engine noise generates when loading the engine, like on the highway. At least Audi and BMW bother to put a separate speaker for that crap.
