Applied PCM/Trans update. Permanent CEL

Need some help here.
Truck had the typical poor shifting. Using forscan I cleared the adaptive transmission table, halted the adaptive table and about 300km later, restarted the adaptive learning process. It made no difference to the shifting. After waiting about 200km, I took the vehicle to Ford for them to update the PCM to the newest code.
They took the truck for a test drive and stated the truck was shifting great both upshifting and down shifting however upon returning to the dealership, a check engine light appeared. When scanned, it says "DO NOT DIAGNOSE". According to the service advisor, this is shown when Ford does not have a fix for a code. The truck remains at the dealer as they are unable to clear this engine light.
What do I do? Is this something that has to be driven to be cleared? Has the updated code failed in some way? Is it because the truck could still be learning?
Truck is stock besides Forscan mods including, tire adjustment (value changed and circumference to adjust speedo) and dash temp readouts.

Just got a call from the dealer to sum this issue up.
In conclusion, dealer had to reprogram the BCM and PCM back to the as built data. Coincidentially, I dont think it changed the Forscan changes i made as i can still see the temps on the dash enabled. The SA believes that the update didnt write properly and corrupted some of the data on the PCM and BCM

A little History 1st:
I have done a few FORScan related upgrades to my 2016 F150 XL 5.0l Standard Cab 2WD that I had bought used in February (Like adding Door Keypad, adding "Bambi" mode, Changing the IPC from a 2" basic to a used 8" Lariat-Level version).
I did update the mileage on the "new" IPC to what was current on the old one, but the number it shows after that is not exactly what was entered (it's like 5 miles less)
Now, the Question(s):
Should I need to worry about my VIN getting 'flagged" if I have the transmission recall "tweak" done at a dealer? I hate to have to "roll-back" to factory As-Built and possibly reinstall the old cluster just for a software update for a possible condition that anybody that has owned the truck during the 190,000 miles of its life, has never seen.
Also, when I hookup FORScan, From before any changes I made, it has always given me 2 options on the model year (2015 MY, 2016 MY) to choose from.
Is that normal or did the previous owner (or possibly a dealer) make some kind a module change that FORScan is picking up?
