Ugh...sorry man...what a PITA! I'd be asking the dealership to fix it because if it's a lifter like I believe mine is and potentially a faulty oil pressure control solenoid in the oil pump, your new motor most likely won't last very long. I did an oil analysis on mine at 1100 miles and it was showing higher wear than a motor at 6000 miles. I have an attorney handling mine now and it's no longer being driven, but nothing, not even the oil analysis, the sound, or anything could convince Ford or the dealership that it's not normal.
Yours does sound exactly like mine. If you slow down the video and if you know it's at 600 RPM, you can actually count the knocks (5-6 per second == valvetrain, 10-12 per second == bottom-end). It's definitely valve train (and most likely a defective lash adjuster...or head).
Question for ya...if you put it in drive and lightly brake torque it (like no more than 1000 RPM) when this sound is happening...do you hear the knock get louder in the cabin? Mine makes a thumping sound that's hard to miss....sounds terrible.

Just a forewarning...at least with mine...the knock goes away after it's been driven an extended period. It'll come back just as loud after a full cold soak, but might be worth noting for the dealership when you bring it back. It might need to sit there for a couple of days before they start it, warm it, and listen for it. If it's happening when you start it up the day you bring it in, as long as the dealership is no more than a couple miles away, it will most likely still be there when you bring it in...if it's operated for a longer period it may still be there but be very faint. They'll try to tell you that it's just the normal sound for a 5.0 that's just been started after sitting...and that would be completely false. The lash adjusters lose their prime and either prevent the rocker from fully depressing or depresses too far. Neither situation is good. Tell them to take a stethoscope to each cylinder...for whatever reason mine and a couple of the others I've seen have been on cylinder 3 or 4.

I just got it back today. They replaced the long block due to cylinder scoring. Haven't seen the paperwork yet but when I got it home it sounded exactly like your video. A new motor with less than 100 miles on it should not sound like this. Doesn't do it when cold. Only when hot and idling in park and in gear.

back up and start it, I get a horrible valve noise in the top end of the engine. When I took it back the tech came out and even he made a face of “wow” when he heard it. I have about 1200 miles on mine since the engine and it isn’t getting any better. I guess I need to look into getting mine back to the dealer as well. So frustrating that even their new engines they’re creating to fix old problems, have problems as well.

mine did the same thing, got the new motor back and when it is warming up it makes a horrible hollow knocking sound, dealer told me to put miles on it and see, I am glad to see that others have had the same issue recently. Seems they’re doing something else wrong when trying to crank out all these engines to keep up with all they’re replacing. Another thing mine does, is when it’s warm, after I turn it off, let’s say to run into the store quickly, when I come

Mine sounds fantastic when I first start it up. After it's been driven (my commute is 27 miles mostly highway. It sounds like the video I posted. Dealership is about 15 miles away. I'm counting on them telling me to put some miles on it and see if it goes away. Probably gonna end up needing another motor at that point.

So I just got back from the dealership. Their head mechanic came out and listened to it for a few minutes. Brake torqued it a few times and said he thought it was a cracked flex plate and they are going to tear it apart to confirm.

I was told that same thing several times...at 2000 miles when it was much quieter, at 5000 miles, 10000 miles, 13000 miles, 18000 miles, 23000 miles. Now it has 24,000 miles and sounds 10x worse. I'm suing Ford because of it. Don't let them jerk you around. That noise is never, ever normal.

Gopherman, was yours like this?This is my new engine with maybe 2K on it, not only does it do this knock at idle, that gets really bad after a blip of the throttle, it makes the horrible noise when it starts. The video is black because I took it last night when I got home and was leaning inside the truck blipping the throttle with my hand while I held the phone under the truck.
