So this brings me to my next question and hopefully someone from Ford Service sees this. Is it worth getting my rear end changed up to a 3.73 or 4.10 gearing or just accepting the fact that my truck was never destined to tow my equipment? If it is worth it, then what would pricing be?
Having a higher gear ratio will not destroy your rear end. It will put more stress on your trans first. 3:31s vs 3:55s (or even 3:73s) is no reason to not hook. It really make that huge of a difference for the occasional towing

The only towing I do that is more than once a week is my jet skis which, h*** my Rav4 could tow, and my double kayak trailer which is light enough that one could drag it.

So I guess upgrading to a 3.73 really isn't worth the the time or money.

Total of 7.4 tons of metal recycling from one house and boathouse. Plus 350 cans of oil paint, solvents, and old gas to hazardous waste. Plus a load of lumber pieces. Plus a 17 foot truck full (33 cubic yards) of lumber. Biggest load was 1,901 pounds (driven max of 50 mph on local roads only, mostly 35 mph) for 20 miles.
