Default Gooseneck hitch install

Alright, so the new truck is on its way (arrival is set for Aug. 6th), and it will have a factory installed bed liner. I want to install a gooseneck hitch such as a pop up or b&w. My question is what would be the best way to drill the 4" hole in the bed with a bedliner already in place?

When I installed my 5th wheel hitch, I needed 4, 2" holes for the posts. I removed the liner, drilled the holes, made sure 1000 times it was right, put the liner back in, then using spray paint, crawled underneath and sprayed the holes under the bed, upwards. Removed the liner, flipped over, and there were the marks!

With a gooseneck, you should be able to see the single hole (+ 2 chain mounts) from underneath.

Thanks platinum_ sean, but I just realized my mistake. When I say bed liner I mean spray on ( rhino lining, line-x, etc.). Sorry for the confusion but thanks for the help!
