Default Occassional misfire. Thoughts please

Ok so I have the torque app installed and been doing some monitoring for the last few wee5s. Looks like atleast every drive cycle I get a recorded misfire. One the stock tune I don't think it's ever been more than one and I don't think it's noticeable. First question, is this normal or acceptable? Maybe due to the e10 gas?
Next, This Friday I decided to load the 5* 87 perv tow tune. Well did a few runs with it but didn't feel right. So I fired up my torque app and cylinder 3 had 5 misfires and cylinders 5 had 13. Now I kknow this isn't acceptable. A few weeks ago before I installed any custom tunes I decided to check the plug gaps. I pulled plugs 4 and 5 and they were very close to . 030 so I didn't pull the rest. However I must have damaged a plug bc I couldn't accellerate and had lots of misfires. Bought it to the dealer and tab 13-3-3 and plug on cylinder 5 was changed. My truck ran really well and still does with the stock tune except the occassional recorded misfire.
I feel like I want to give up on loading any tunes especially after this Friday with the 5 star tune. Should I try the sp534 plugs? Any suggestions welcome. Thanks

Maybe plugs. First I'd move some coils around and see if it moves.

Thanks for the input guys. I went back to the stock tune yesterday until I get these test done. Crazy thing is I wasn't getting the repeated misfires on cylinder 5 with the 5* performance tune. I just didn't like the drivability of the performance tune. Didn't like the feeling of constantly dumping boost on part throttle acceleration. Also after returning to stock yesterday I got a "pending" fault P06B8. Looked it up "Internal Control Module Non-Volatile Random Access Memory (NVRAM) Error"
Anyone have a clue what that means??

Update. Today I called sct to make sure my device was good so they remotely connected to verify my device which they said was good.
Today I load the 5 star 87 pt tune and take it for a run. Get back home, fire my torque app and bam! 3 misfires on c4, 15 on c5, and 3 on c6.
So I took the coil from cylinder 5 and swapped it with cylinder 1. Took it for a spin got home fire the torque app up and um 0 misfires on all cylinders. How crazy is that. I was only able to make a 65 mph run so I'll have to go out of town to get to the 75mph speed limit. If it doesn't misfire up to that speed then I'm stumped!! Any thoughts?

Maybe not plugged in good. Did you put dielectric grease on your boots when you had them out before. Maybe not seated good in the plug.

No sir. Ford was the last ones to touch my truck when they performed tsb 13-3-3 and change the plug on cylinder 5. However today when I pulled the coil off cylinder 5 and put the other one into c5 slot it would pop out about about 3/16ths. I looked into the cylinder with a camera to make sure something wasn't in there and I didn't see anything. So I snuggled the bolt down pretty good. Other than that just made sure I connected the negative cable on the battery nice and snug

Too good to be true. Still misfiring on c4 and 5 and wot. Gonna have someone look at the spark plug gaps. Atleast I'm pretty sure it's not a coil being the misfire didn't travel with the switch

Looking at the engine from the front of the truck 123 are on your left 456 on the right. If you look at the intake number one on any engine is always the one fairest to the front.
