Wow, that is a bunch of timing for a FI motor. I am operating under the assumption that a dyno tune is the only thing that will solve the issues.
If you use the handheld to change perameters in the tune like rev limit and shift points, will that void the warranty and forever change the tune?

I was wondering where you were getting that pulley from and if you found a belt that will be ~.5" shorter?

Just what I was thinking. The tune is marginal and if you want more you are forced to go to a tuner which will get Magnuson off the hook for the warranty. Not that they are the only company doing that (Roush) but it seems to be the norm.
Stock Lightning tune does the same thing. Pig rich is in a way a safety. Hard to go lean when there is so much fuel. Sad really, but there are those that would pop the motor in a second if the tune that came with the kit was decent. They have to tune for worst case scenario to prevent them from getting a reputation for popping motors.
Only way to go is find a good tuner and have them do a "safe tune" the way you want it to run. At the moment, I am tempted to just leave it alone for about a year and go with a new truck from a different manufacturer. Not too happy with the blue oval right now.

What is wrong with your truck to not be happy with ford?

I have been Ford loyal my whole life. Owned more than most folks I would bet. Bought many new cars/trucks but I think I have bought my last Ford. If I had known the issues these new trucks have at the time, I would have kept my Lightning. Some things are a function of the technology and some are just poor design. Customer service from Ford and their dealer network is a joke. Maybe that is a sign of the times as well. Businesses just don't seem to give a Shi#$% about customers after the sale anymore. It's not just me, my brother drives F-350 diesels and has had more than his share of trouble with them and even more getting them fixed correctly in a timely manner. He has had a new 2010, 2011, and now has a 2013. He keeps dumping them early as they develop issues and hopes he gets a new good one.....I think the joke is on him......

Yes, sprayed it with wd-40 and the screeching stopped. Came back in a bit but worth a try. I got a new belt so tomorrow I will see how it is. Don't really know why this would happen. I have always thought highly of Gates belts. I got one from Autozone as O'reilly did not have a gates of the proper length.
