Do all the new 5.0s run a little rough?

I had a 2011 Mustang GT that I bought new and there were all sorts of TSBs for the different driveablity issues for the 5.0L at the time. All of them were fixed with a computer update. So my recommendation is having a dealer update your computer to the latest firmware.

My '13 had a slight noticeable idle. But my '14 was very smooth the first 1k miles then began to develop a tiny roughness to its idle. I tweaked the tune a bit and bumped the idle speed to 625 Rpms and its back to being smooth as silk.

Thanks for all the responses. It's at the dealership now. Under hard acceleration the check engine light blinks. Not sure if it has to the do with the rough idle I'm feeling. If it is indeed a software update issue, should getting the v4 tuner from three stage motorsports fix it?

Are you stock now? A blinking check engine light usually denotes a current multiple misfire situation meaning you definitely have a problem. On many cars it's something simple like a bad spark plug, ignition coil or fuel injector; sometimes it can be something serious like low compression, valvetrain problem, etc.

Normally when my Ford's act up I drive to the nearest GM dealer and act like I'm gonna trade it in then they perk right up!
But seriously the only problem I have with my idle is I get 0 mpg. You had your short/long block replaced under warranty for knocking right? That's a fairly work-intensive job and we all make mistakes so likely something minor as a result of that. I have 93k miles on factory plugs and I had to put an exhaust on to even know my truck was idling. Once you get all these little kinks worked out you'll forget you ever doubted this engine.
