So many issues with Bakflip F1
Leak from the front corners
the mounting plate was bent
leak from the gutter near tailgate, shouldn't there be a plug?
rubber seals not stuck together
stand rod was tooo long

Your cover is too far back. Thus the rods being long.
Tighten the nuts on the front panel more so the rubber pad contacts the panel. This should eliminate that leak.
Lastly, yes the back of the drain channel is open and it's easily capped. You may want to install your drain lines too.
I have a write up with my bike mount solution for how to run the lines through the Bedrug and out of the truck. A few simple tweaks and your F1 will be water tight like mine.

Could you measure how much does your cover cover the tailgate? Mine was about 1/2 inch so not sure if I can adjust it more forward without impacting the tailgate waterproof...

Here's the write up. Realized just now that I changed my end cap solution and never updated the thread. I capped it with some thin black plastic and silicone.

The overlap on my cover isn't much on the tailgate. It's actually further towards the cab than in the pics. I did some adjustments later after the install and never documented. The weatherstrip on the tailgate panel just hits the first raised rib the top of the closed tailgate.
You could also slide the rails more towards the tailgate to help with the rod placement.

I pushed the panels forward a bit. It won't let me do much, just 1/4 inches or a bit more I guess. The 2015 screw short bed front rail is curved somehow so center of the lip was beyond the edge of the bed. But the rod is still too long that I need to use some force to push it in.
I also moved one rubber washer to the top right under the bolt, now it's watertight without silicon. I'm happy with that though silicon worked as well.
I bought 2 funnels from dollartree for $2 and they fit perfectly under the front drainage outlet and the starknob rig. No matter how water would drip from the corner will be routed to the tubing.
After reading your post I didn't see the black plastic. But I wonder how well would it work if you simply stop the water instead of route it out.

Pics of how my rails are aligned, the tailgate seal that I've applied and my very generous amount of silicone used to adhere the plastic to the rail ends. It's not pretty but you only see it when the tailgate is open.
