Default Edge Evo CTS2 on a re-manufactured engine

I have an 07' 5.4. It's in the shop now and I'm getting a re-manufactured engine put in. The cam caps are screwed and also the cam phasers. Luckily my aftermarket warranty is covering the fix With all that being done, is it safe to use my tuner in a reman? I'm not sure if the tolerances of the cylinders changes from machining or if the timing will be the same on the reman. Just a curious question. I'll be pretty bummed if I am unable to use it. Does anyone have any insight on this?

I don't see why it wouldn't be safe. Your tuner shouldn't do anything to your engine (with a couple exceptions of user error and changing parameters you should not change) that it can't handle.
