i would do the belltech kit 0-3 and rear 4 and rear belltech sp shocks would be 610 shipped then you can send in the 150 rebate.

1998 2wd regular cab stepside 4.2l 150,000 miles stock mag wheels and tires
Concerns alignment and drive shaft angle after lowering and I don't want to box the frame.
Goals to improve handling and still be able to do some fetching and hauling if need be.
I have been driving a sport package 5 series BMW since I got rid of my truck about 4 years ago and now I wanted a truck to work around the house some and drive in the flooded streets that hit my work every summer.
I am not looking to get it to handle like the BMW although I would like it to be better than stock.
Budget around $1000 I was also thinking of a rear sway bar are there any you recommend.

I pick up my truck this weekend and will be looking to do something like you did here. what size tires and rims did you have?
1998 2wd regular cab stepside 4.2l 150,000 miles stock mag wheels and tires
Concerns alignment and drive shaft angle after lowering and I don't want to box the frame.

THE KIT above i have on my truck I sell for $ 645 shipped and durning month of july has a 150 rebate. So front springs/front shocks/camber kit/Rear shackles and hangers/rear shocks.
rear swaybar is 180 shipped and if you do both front/rear swaybar its 355 shipped
