PATS issue? Truck won't start after changing plugs and COPS

I considered that but it seemed unlikely that both keys would die at the same time right after having the battery disconnected. Nevertheless I hope it's a simple fix.

Got truck home. She starts fine with the key. The remote locks/unlocks fine. When I hit the remote start the truck does what it was doing before... cranks but doesn't fire. So somewhere in the start chain the alarm and truck aren't agreeing.
The readout spit out 2 codes. One of which was a code my reader should have picked up but didn't. Code P1260 in PCM and code B1681 in instrument cluster. They cleared the codes in both modules and now the engine starts with both keys.
So now my next trip will be to the alarm installer at some point. It'll be interesting to see what he has to say and why the remote start isn't working.
Cost (with a 15% off service discount was $89.54) (I got it towed for free with AAA).

Went out there and put the key in the ignition (did not turn). Pressed the remote start and she fired right up. Shut it off, went outside and tried to remote start and she cranked but didn't fire. So it seems the bypass immobilizer is malfunctioning.

Sounds as if your immobilizer bypass is malfunctioning. To test, remote start vehicle. Check vehicle cluster (gages). If the immobilizer bypass is the issue, there will be car/lock symbol flashing rapidly. To confirm, put the key in the ignition(do not turn), remote start the vehicle. It should start. If the vehicle starts, remove key, remote start again without key. If the vehicle does not start, have the immobilizer serviced. If the vehicle does not remote start with the key in the ignition, the issue may be with the remote starter's starter output.

Well, hopefully. The remote start isn't working but it seems that's because the bypass module isn't working. (I can put a key in the ignition, not turn it, and start it with the remote start). So whenever I get time to take it to the alarm installer hopefully I'll know more. But so far I do not know why the PATS codes tripped. It doesn't make sense that the battery disconnect would have caused this.

Bumping my old thread here because there were some new developments.
Labor day weekend I couldn't get truck to start. I think after market alarm wasn't allowing it to start. I thought disconnecting the battery might help reset it so I tried that. Sure enough after I disconnected the battery the truck won't start and theft light is blinking rapidly again. Woohoo for me, PATS tripped again and a tow to the dealership is in my future again!
Dealership called and said my battery is shot but that's a separate issue. Also said that the remote start is what's screwing things up. Sounded like they are going to disconnect that module and this way I'll be able to keep the alarm and remote doorlocks. I'm picking up the truck tonight so I'll add to this if I get more info.

If it happens again, clean those grounds right behind both kick panels. 1 or 2 on the drivers, 1 under the passengers. You loose ground at those locations, nothing happens except for the theft light. Clean them up, see what happens. There's a few more that get nasty as well, but that's a start.
Bad grounds are hard as hell on the battery.
